Assuming the transformation does refer to Cas I think it's probably one of two things: he becomes human or he becomes an archangel.
Although they've already done human!Castiel, I wouldn't put it past them to do it again. After all the writers have somehow managed to re-tell the "something's wrong with Sam" storyline almost every season.
On the other hand if Raphael dies then there will be no archangels left in heaven- so maybe Castiel receives a power/rank upgrade to fill the void. But who knows- the transformation may not have anything to do with him.
In the end though, I just hope Misha doesn't leave the show, and the rumors are just that- rumors. The show-runners would have to be awfully dumb to let him go. His popularity was reflected in the recent TV Guide favorites poll, and he was up against strong competition.
