There's all sorts of questions about humanity, about morality and choices, especially during times of war, about soldiers, and there's no simply answer to any situation. It's dark, gritty and depressing, but it has hope and it's such a huge allegory for our times right now and I think that's what makes it so great. At least, in my opinion. I can see all that. The problem is that I don't feel it and I need an emotional connection to a show to do more than watch it and just move on. I have the theory that BSG is taking itself slightly too serious for me to take it serious if that makes any sense. But like you say, as with most shows, some people get it and some don't.
Roslin does seem to hold some kind of secret agenda but as you can see, and I really disliked her on some occasions because of the choices she made (ex. her taking Sharon and Helo's child away and faking her death only based on her assumed fear, which is pretty damn malicious to do imo and for anyone who has lost a child would be in the right to hate Roslin for that alone). But I really can't dislike Roslin as a whole. When she took Sharon's and Helo's child leaving the parents to believe their little girl is dead, that was the defining moment for me, when I went from being unsure about Roslin to disliking her. Even if you go with "Cylons are just machines" Helo is still human (as least as far as I know. ;)) and what she did was just downright cruel imo.
I think that's how most people felt about him and, without revealing anything, love him or hate him, it's been stated that Gaius Baltar is perhaps the most human character on the entire show. He is definitely one of the most interesting characters to watch and one of the main reason I really want to continue watching.
Cylons and the SPN!angels, like two peas in a pod, amirite? Seriously, the parallels are so uncanny. I can definitely see a crossover where Sharon, Caprica-Six and Castiel all kind of band together to form their own little support group of loving humans or something. ;p D'awwwww! They'd have so much to talk about.
